Substitutions

I’m doing Strong 2, and have come across a workout my body is saying, “uh uh, no!” to. I want to make a substitution, and I’m okay with that. But, once I’ve completed the program, (thinking optimistically here) will I be able to still mark the program complete, or will it know I skipped a workout, or subbed something else, and not allow me to click complete?
